GenAbel exercise due June 26th

선생님들께,

 

지난번 Genetic Analysis workshop에서 배웠던 것을 활용 할 수 있는 exercise를 배정해드립니다.

6월 26일에 돌아가면서 모두 발표할 예정이니 잘 준비해주시길 바랍니다.

 

 

공통과제: Compute Intra-class correlation (ICC) of various family relationship pairs i.e. mztwins, siblings, spouses, ADJUSTED for age, sex and smoking

 

Q1. GRAMMAR: TG, LDL, HDL cholesterol 각 phenotype들에 대해서, 가족관계 matrix를 이용해서 polygenic effect를 de-correlation 시킨 phenotype을 구하고 (polygenic) 새로운 phenotype으로 ICC를 구한다

 

Q2. GRAMMAR+ (polygenic의 grresidual)을 통해서 decorrelation을 시킨 후에, 3가지 traits들의 ICC를 구한다 (obtain trait residuals using grammar+ and compute ICC of the trait residuals)

 

Q3. MZ twin issue: kinship에서 MZ라고 지정하면 MZ를 둘다 넣어도 decorrelaiton이 되는지 확인한다. MZ twin을 random하게 1명만 넣은 경우와, 나머지의 2번째의 MZtwin을 별도로 넣어서 decorrelation을 시킨 후에 합친자료로,  3가지 trait의 ICC value를 MZ를 포함해서 구한 ICC를 비교한다

 

 

 

Q1: 손서희 – triglyceride, 전웅 – HDL cholesterol, 채련 – LDL cholesterol

Q2: 김은애, Lira – triglyceride, 정다은 - HDL cholesterol 강문일 - LDL cholesterol

Q3: 이수지 – triglyceride, 김우리 – HDL cholesterol, 김지나  - LDL cholesterol
